my male degu clyde doesnt sleep in the nesting box any more with female degu bonnie. he has now made his own nest out of paper and wood shavings on the other side of the cage. is this a sign that the babies are not too far away ?

It could very well be. The female sometimes kicks the male out or the male volunteers to move out, but yes it is highly likely to be the case if you have a pregnant female.
