It could just be her settling in to her new home, they can hear things that we can't so she may be warning the others of something.

The new cage could be part of it, or if it is in a new/different location than where the old one was, it could be there are new sounds, different lighting, even new sights from up where they are now. How old are the pups now?

The cage is in the same place. However, I am beginning to think it's because Bertha can no longer see Prea, Prue and Quinn. When I designed the cage I obviously didn't know they were going to fall out so didn't factor in a divider - they're just in a seperate area of the unit. So they can hear each other, but not see each other. Could that be it?
The pups are nearly 8 weeks.

I think she probably is calling for the others.
I think it's worth building in a same level divider. Make a frame the same depth and height as the level you want to divide, staple mesh on both sides so you have a double layer of mesh with a small gap in between. Slide the divider in, I would probably attach it with a bracket just to the 'ceiling' of the shelf above and maybe the back wall if necessary.

I always love seeing other peoples cages. Especially diy ones! This looks awesome. What is the depth?
